Title:
Translation of Biological Systems into Computable Models
Abstract:
The grand challenge of computational systems biology is the translation of biological systems into mathematical structures that permit computational analysis, interrogation, and simulation. This translation process requires two major steps, which however are not independent of each other. One is the construction of a suitable mathematical model representation and the second is the determination of parameter values that match the model to experimental data, thereby making it realistic. This presentation will discuss challenges, as well as partial solutions, for both steps. At the core of the discussion will be a suitable default approach for initiating both steps, namely a “canonical” modeling framework called Biochemical Systems Theory. The adjective “canonical” refers to the pre-described mathematical structures of models within this framework, which offer valuable guidance for model construction and analysis. While focusing primarily on issues of model design and parameter estimation, I will also demonstrate the methods with actual applications to biological data.
